TL;DR
Cleaning a tool box is a sorting job first and a cleaning job second, and a full rolling chest usually takes two to three hours. The grit at the bottom of each drawer is the real enemy, because it scratches tools and holds moisture against the steel.
Empty one drawer at a time
Do not dump the whole box at once. One drawer at a time keeps the project finishable and keeps you from losing track of what came from where.
Lay a piece of cardboard or an old towel on the bench and empty the drawer onto it. Cardboard catches oil and gets thrown away at the end.
Sort as you go into four piles: keep, clean first, repair or replace, and does not belong here. That last pile is always bigger than you expect.
Take a photo of each drawer before you empty it if the layout works for you. Rebuilding a layout from memory at hour three is a losing game.
What is all that black grit at the bottom?
The black grit in a tool drawer is a mix of metal filings, abrasive dust, dried grease, and floor dirt carried in on tools and hands. It is mildly abrasive and it holds moisture, which is why drawer bottoms rust and why tools stored on it get scratched and dull over time.
Sawdust, drywall dust, and concrete dust all end up in there too, and concrete dust is alkaline enough to be hard on bare steel.
If the grit is damp or smells oily, it has been holding moisture. That drawer is the one to check for rust first.
Never blow the grit out with compressed air indoors. You are aerosolizing metal and abrasive dust straight into your face and lungs.
Vacuum, then degrease
Vacuum each empty drawer with a brush attachment or a crevice tool. Get the corners and the track channels where grit packs in hardest.
A shop vacuum is the right tool here. Fine metal dust is hard on a household vacuum filter and can be a hazard if any of it is still hot from grinding.
Then wipe the drawer with a rag dampened in warm water and a water-based degreaser. Follow with a plain-water pass to lift the degreaser residue.
Dry the drawer completely before anything goes back in. A wet drawer bottom under a steel wrench is a rust factory.
Never mix cleaning products in the drawer or in your bucket. Degreaser plus bleach, or any acid plus bleach, produces gas you do not want in an enclosed garage.
Rust in the box itself
Painted steel drawers rust where the paint has chipped, usually at the front lip and along the track. Wire brush the spot, wipe it, and touch it up with a rust-inhibiting primer or paint.
Powder-coated boxes are tougher but not immune. Check under the drawers and at the bottom of the cabinet, where water from a damp floor gets in.
The drawer tracks and bearings deserve a wipe and a light lubricant. Sticky drawers are usually grit in the track, not a worn slide.

Should you replace drawer liners?
Replace drawer liners when they are oil-soaked, torn, or compressed flat, which is usually every few years in a working box. Old foam and rubber liners hold oil and moisture against the drawer bottom and can trap grit under the tools rather than under the liner.
Closed-cell foam and textured PVC liners are the practical choices. Both grip tools, both wipe clean, and neither soaks up oil the way open-cell foam does.
Cardboard, carpet scraps, and old towels are common improvised liners and all three are bad. They absorb moisture and hold it, which is exactly the wrong property for a drawer full of steel.
Cut liners to fit with a straightedge and a utility knife. A liner that curls up at the edges catches tools and collects grit underneath.

Put tools back by how you actually use them
Group by task, not by type. The tools you reach for in one job should live in one drawer, even if that means a screwdriver next to a wrench.
Put the most-used drawer at waist height. Bending for the thing you grab forty times a week gets old fast.
Heavy tools go in the bottom drawers. A top-heavy rolling chest tips, and a tipped chest is a genuine injury risk.

Humidity control finishes the job
A clean dry box still rusts if the air in the room is wet. Toss a rust-inhibiting chip or a strip of vapor corrosion inhibitor paper into each closed drawer.
Silica gel packs work too, but they saturate and stop working. Dry them in a warm oven per the package or replace them.
